do you know what i find strange... the fact that Aeris church is suposedly the only place where flowers can grow in midigar and yet when at her house there is loads in the garden... anyone elso notice things like this?

That and the fact that there are no other churches in the game. Plus it's never said exactly what religion, if any, the church is for. It certainly can't be any Earthly religions, nor is it the religion that the Wutains follow. I could go on but I think I've devalued this area of the game enough.

Or we assume that it was a mistranslation, and Aerith used a less specific phrase in Japanese, in reference to Sector 5.

Or, alternately, it's the only place they can grow without assistance.

Its because she's an ancient, so the flowers can grow in the church and the house cuz she lives there. Maybe she doesnt refer to her house as being in Midgar, but in it's own little place?
