Can you save after you finish the game and the end appaers.

You can save at the end of the game if you are playing Final Fantasy V Advance on the Gameboy Advance. That particular save file will allow you to access the end game content and give you access to two new jobs upon completing the necessary prerequisites.

Of course, the bonus dungeon is punishing.

Thank you for the correction. Gladiator, Oracle, and Cannoneer are available before you create a clear game save. Necromancer is available after you create a clear game save and complete the bonus dungeon.
